What I like to do is select the outside of my line art, use the expand tool and expand to about the middle of my line art. I'll invert that and take an opaque brush (usually just the digital pen, I edited the size to go super big), and fill that with my lineart colour. It's not a perfect fix but it hides little gaps.

Underneath there was a layer of flat colors, and then a layer on top of that with the black and white rendering. I'm assuming they then set that rendering layer to Multiply. I would then mess around a bit with opacity of the rendering layer to get right amount of light and dark of the colors.
