Its missing because william ripped it off because bonnie could never live up to his predecessor, and this is undeniably canon

My theory:
While workers were getting the unwithered animatronics off the stage (as I believe the withereds were on the stage before but the kids visiting thought they were scary hence why they got shoved into the parts and service room and both Henry and William constructed the toys) one of the workers came into the room explaining that Henry asked for parts of them to be salvaged to get money to help make the toy animatronics. So when they tested bonnie, the face was mouldy with holes inside of it exposing the endo. So they salvaged it along with his left arm and the plush suit on his foot.

I think it is a nod to the scene that was cut from fnaf 1, Bonnie was originally supposed to take his mask off like that, but was later cut, so my theory is it is a reference to something cut originally

Scott didn't plan a fnaf 2 until he saw how popular fnaf 1 was. Most likely due to scott being scared of bonnie wanting him to be more horrifying to everyone hence why he decided the look without a face could work for that. Its also probably inspired by the fnaf 1 trailer as well
In hw1 we see bonnies facr being able to come off but his og model doesn't have the face slit on the sides
