Ninja didn't wear all black, that would bring them attention. They wore normal clothing to fit in. This makes sense because they were spies and assassins. People probably think that because ninja are sneaky and at night, wearing black would make you invisible in the shadows.

I think the real reason for their masks having different colors is the meaning and their personalities behind it. For example, Leo's mask is the color blue because of his calm-minded and peaceful nature as well as being the leader of the Turtles and being very responsible out of the three ever since Splinter picked him. Raph's color is red because of his anger and always trying to punch his way out of things without thinking and also had a anger problem, which can affect his decision-making and want to do things his way. But overall, he's the muscle of the Turtles because of his anger and aggression. Donny's color is purple because it represents his amazing creativity with building tech and want to learn new things that are mysterious and otherworldly, making him the smarts of the Turtles. And lastly, Mikey's color is orange because it represents his happy-go-lucky attitude and being the funnest out of the three by joking around and pulling pranks on them. But he also use that to keep the brothers together and get them to have fun without being serious all the time, making him the glue and the jokester of the Turtles.
The colors of the Turtles isn't just to differ from each other, but it also represent their personality traits behind the meaning of each mask color they wear.
