No matter what, the Emperor did not understand humanity. Superstition and faith is inevitable in the human race. In 30k, humanity was unable to quantify the Emperor and his teachings, nor did he care to teach them.
At the same time, the universe is a place where there is magic. Bending powers from another dimension is magic to a human, no matter how quantifiable or explainable it is.

I begin to think that the ruinous powers were not manipulating the emperor's vision but manipulating his ability to speak. If he had been better spoken and more conscientious of his words and actions to his sons, half of those that fell probably would not have.

Says he's not a god. But then does stuff that makes him feel like he's a god. I get that he was dealing with his own Super Soldiers, including a Primarch son, but that kind of stuff makes him feel hypocritical when he says he is "Not a God".
