Because genetically he's damn near an actual wolverine. Increased senses such as smell and hearing, faster reflexes, and of course his infamous berserker rage ability where he goes completely feral and temporarily severs his human emotions and pain receptors making Logan an absolute monster of an opponent.

He's supposed to be like a human version of a wolverine and they're predators so he has a heightened sense of smell, claws, is incredibly strong and vicious for their size and while they don't have a healing ability like him they have really tough hide. Wolverines are one of the few animals that will actually fight bears and win sometimes, they usually won't unless they have to and they don't kill them but they put up enough of a fight to get left alone.

His sense of smell is never messed up because of the healing factor. As simple as that. Nothing can damage it so he has the sense a human would without any sort of pollution. He smokes to dull the sense.
