I don't think it's out of character per say. Think about it. He's a 30 something washout who's blowing his last chance to acheive his dream in a class full of young talent. Of course he'll feel inadequate. I think doubting himself serves to make him even more relatable and realistic. Even if we believe in ourselves we struggle from time to time.

Is practically the same speech that he gives in the manga, they just added a little doubt in his mind at first.
I actually like more Kafka thanks to the anime, he's a decent protagonist in the manga but I didn't sympathize too much with him the first time I read the manga.
