I'm from a Japanese Buddhist Temple family. That person didn't give the whole story. (What he said is correct). Originally, we had Jinja (shrines) and Otera (temples). They were separate. However, with Shinbutsu-Shugo (syncretization; first efforts attributed to Shotoku Taishi around 600 CE) it became common for kami (Shinto dieties) to offer their protection to a temple. This led to depictions of kami and even dedicated shrines built onto the temple grounds. Sometimes the diety was declared a Buddhist Boddhisatva. For example, kami Hachiman is often depicted at temples as a Dharmapala (protector diety) or a Boddhisatva (Buddha who has come back to lead others to enlightenment). Please note that many temples and shrines (like Ise, Fushimi, Itsukushima) are still clearly distinct.

Shugendo is a mix of Shinto, esoteric Buhdism, and Taoism.

You see a mix of the practices at locations where yamabushi and shugenja meet

Buddhism and Shintoism actually began to merge together during the integration of Buddhism but it became official during the Edo Period the government actually regulated both Buddhist and Shinto religious institutions into one organization as part of their governance on the population. (Shinto governing the new births with new born rituals and Shichigosan, rituals for parents to bring your child on ages of 3, 5, 7 to ensure your child is healthy and actually surviving in those old times) and Buddhist institutions for deaths and cemetery management (Strange as Buddhism follows a Rinne Reincarnation).
During the Meiji Period, in an act to differentiate the religion back into their respective religions they reconstituted the laws.
(My Japanese Religion studies became useful!)

I find it a little funny that Sharla is only now learning about this. I traveled to Nikko because of Sharla and they are famous for their integrated temples and shrines pre Meiji.

It's pretty amazing to see the integration, especially at Ieyasu's tomb

Basically why did it happen in the first place (shrine and temple inside each other) due to the 6-7th century emperor wanted to integrate Buddhism into Shinto(shrine) only Japan and by merging them together aka saying they are compatible together gave the permission from the Japanese court. The opening of todaiji temple in Nara (big statue of Buddha) marked the start and a Mikoshi (portable shrine) was specifically made to carry the gods from Uta jingu (in Oita) all the way to Nara.
